Just a minor oversight I'm sure but 3.0, 3.1, and 3.2 are all known as Honeycomb.

I'm willing to bet that 4.1 (Jelly Bean) is a minor update in that it will be visually and functionally similar to 4.0 (Ice Cream Sandwich) but will be major in that it will be able to start rolling out more quickly as updates to both phones and tablets.

It's very possible the slow roll out of Ice Cream Sandwich was to address specific issues with different devices and form factors and Jelly Bean is the result.
