I believe the two problems you mentioned no longer exist. In addition, Microsoft has an "EasyFix" tool that finds conflicts in folder/file names and path lengths and will automatically rename them to bring them into compliance before uploading them to OneDrive online. There is also an app I have used called "SharePrep". It's a paid app. It fixes a lot of problems we have when preparing our customer libraries for syncing online.
The new sync engine eliminates a lot of bottlenecks too. You can now store up to 30 million files and folders instead of the old 20K/5K limit. File sizes have gone up from 2Gb to 10Gb limit.
The new engine does NOT sync Sharepoint libraries (yet). You have to use the old sync engine for that but the two engines can run concurrently.
